Which one should I chose: a CS at the IIT Mandi or a CS at the IIITH?

 If you're keen on the IIT tag, consider going for IIT Mandi. Despite being new, it's still an "IIT". Passing out from IIT itself labels you as one of the top brains in the country, making you a "BRAND" no matter how old or new the IIT is. Don't be swayed by current reviews about the new IITs; conditions will likely be much better by the time you graduate. After all, there was a time when IIT-B, IIT-D, and IIT-KGP were new.

While it's true that IIIT-H holds more value in the industry, personal satisfaction is important as well. If the IIT tag gives you this satisfaction, then without a doubt, join IIT.

On the other hand, if the market value of your institute is what gives you satisfaction, then consider joining IIIT.

If you're thinking about going to IIT Mandi just because it's an IIT, so that's a very bad reason. Unlike old IITs, new IITs like Mandi, Jodhpur have neither the faculty nor the placement or the reputation like IIT-Hyderabad in the software industry.

If you're not serious about getting the best of CS skills and just want to do some IIT engineering for the “name”, you can join IIT Mandi. But don't regret when you see yourself not being academically or professionally equivalent to IIT-Hyderabad peers.
